Sounds like a permission issue.
There are different approaches. Run as admin, set files to read only, disable Steam Cloud. Whatever works for you.
To prevent the issue in the future it is best to reinstall your OS, Windows specifically into a professional version.
In addition to what I have mentioned above: make sure the mods are properly unsubscribed from mods.io

WHAT WAS GOING WRONG
Mod.io is what is going wrong. The mod manager in the game will just keep reinstalling and resubscribing those mods, regardless of how many times you tell it to stop. What you HAVE to do is go to the mod.io website, log in with your Larian account, which links it, verify said link, then on the left toolbar under the SEARCH box is a little white dot that switches on showing you only the mods you are subscribed to.
BAM there's why they kept reinstalling in-game. Despite telling the mod manager in-game to delete and unsubscribe, it was ignoring that because of the database at the mod.io website. :/ Really nice you guys. Larian breaks the two pre-existing mod managers for their built-in garbage and it doesn't even work.
