These days, when people make such claims, it is usually that they did not remove mods related items properly. Et tu Burjis with toolkit installed?
These days when people wanna waste time, they come to respond to a post with a non-answer. Et, tu, whatever that name sounds like, making the wrong assumption. I don't have the toolkit. It's also not part of my DLC list.
Then you did not remove all mods. Simple as that. You made false claims.
It's really helpful if you looked up the meaning of "false claim".
Steam doesn't find any data mismatch and the launcher does without saying which files.
And the Mods folder is empty under %localappdata%\Larian Studios\Baldur's Gate 3
I also don't have the toolkit installed (I've already read the relevant thread), despite the fact that the official toolkit is not a "mod"!
Creating a new game and saving, it doesn't show the save as "modded".
So if you have no answers other than the "duh it's obvious" type, then please don't bother.
If you add or change files to the game files, that is modding.

Also, the Toolkit may tell you that the editor folder is missing from the data directory. Manually creating an editor folder will fool the Toolkit so it will stop complaining about it, but the Toolkit will not work.
In my case the issue was that I installed the Toolkit first, and then the Baldurs Gate 3 game. It had to be the other way around, then the Toolkit did not need you to point at the Data folder (that should have been a clue that I had done something wrong) and everything seems fine now.
