That depends on the mod. Though you kinda gave yourself the answer for your situation.
If you keep all your mods and only disable the one you want to get rid of, and your save won't load - most likely its entwined in your save file now. Commitment.
If its a mod that changed cosmetics, make sure to unequip all modded items and armors - and undo any custom aesthetics via Magic Mirror. Then make a new save in that state. Disable mods, and then try to load that save without them.
If you change your character to class X, give yourself modded hairstyle Y, or give yourself item Z, created through mods, you can't very well load a save containing X, Y, or Z once you disable those mods.
Just don't.
