No difference to be expected
I don't use the in game mod manager but I'm guessing there's a like "pause use" button or something, maybe even remove? Who knows.
All I do know, is playing with mods is always a risk.
There's ways to plan around and out of the disruption though if you look into it enough.
It might be their Mod Manager, sure, but the Mods themselves are not their responsibility to be up-to-date at all times. That falls on whoever created the mod.
There's always risk involved, especially if a Modder abandons their mod for whatever reasons.
The only thing that's really changed up things is if the mod author has done an update for the Patch (which they should if it is incompatible), getting the auto update through the manager is easy peasy. Don't even have to leave the game.
I don't know what will happen with ULC in the future but you should know at the present moment, it breaks Druid wildshaping abilities. There is a partial fix for this from other mods (or I guess a total fix from this new Shapechange feat mod), and a patch for it from not very easy to obtain sources. Many people are hoping the author will soon append that patch to their own version. But they haven't yet.
Unlike other busted mods though (*Secret Scrolls* *cough* *cough*) the author says he knows about the problem and is working on it.
Of course they are doing it for free (though many accept donations). At the end of the day, I respect that. Look, I report bugs because if they care, and most do, they will try and fix them. (Bearing in mind, and they and I know this, some bugs may be from conflicts with other mods they couldn't anticipate.) Sometimes I make feature requests. But I get it, I'm not the boss of them, if I want them to change something or add something in the mod, it's their barbecue, I always try and ask politely. Incidentally, some will add a very reasonable feature request and do it right after; ya know, it never hurts to ask politely. In many cases, sure, I'd go in with the Toolkit and try and see if I could fix things myself - if I could run it, sigh.

If you want to face roll the content, just use Custom Mode and use the settings to make the combat even easier than on Explorer.
If the update will break your mods, is not something anyone knows for sure. Time will tell. But if it does, don't ♥♥♥♥♥ about it. Using mods is a risk.
Yes, the game's not balanced for >12 and by Act 3 particularly you will start outleveling your opponents. Now, theoretically, Raphael should probably be CR 20 instead of CR 12, but anyway, that's the way things are designed. (He doesn't have the HP of a CR 12 cambion.) The game itself and no mod can SCALE up for the higher levels. You should be running into Demogorgon at lvl 20, LOL, but that won't happen.
All that said, what you CAN do is raise difficulty, including the stats, AI, abilities, and numbers of opponents, but again you can't turn a CR 4 goblin into a CR 18 ubergoblin.
Love mods as I do, it is not Larian's responsibility to make sure to keep mods from breaking from updates, and that ISN'T what "official mod support" MEANS, it is the responsibility of modders to update broken mods. And BTW: most of the really good authors do.
