They have their separate spell slots.
For you to cast "Branding Smite" at level 3, you need your paladin class to have level 3 spell slots. It sounds like only your Bard level has level 3 slots.
EDIT : apparently it's not how it works ; must've remembered wrong. My bad.
That’s incorrect.
Spell slots levels are calculated by your total spell caster level which is affected by both the Paladin and the Bard levels. The spell slots are not divided by classes. You can cast any spell you have using any spell slot.
The only exception is a Warlock because it’s a different type of magic.
I did manage to solve the problem just now actually. I restarted the game a couple of times, and the problem was solved only after loading a different save (of a different character) and then coming back to this one. So it was a bug.
