You only get sneak attack damage once per turn, but hitting with either shortsword will work.
You can still benefit from the offhand weapon though, gives you a second chance at your sneak attack if the first one misses.

If you are able to back-stab with dual wielding short swords in other games, then you should be able to in this one. I usually never back-stabbed anything while duel wielding...

it can only be used once a turn so dual wielding just uses your bonus action to make the extra attack

^^^ sneak attack is a special ability unlike previous editions where you could hit them 4 or 5 times per turn all with sneak attack damage so long as the enemy could not do anything about it. This nerf to the rogue class makes taking a rogue past level 3 somewhat questionable as they get very little beyond their level 3 subclass perks and the extra sneak attack damage at higher levels is so much weaker now: at max level with an average of 3 damage per d6, it does a whopping 18 damage against enemy which by that time routinely have a great deal of health. Its not nothing, but its less than impressive more often than not.

One of the reasons I went to pathfinder and enjoy pathfinder 2e.

Loved my rogue in 3.5 and seeing sneak attack get nerfed sucked.

No limit on how many times it can be triggered in pathfinder 2e, and it can be triggered by spells as well once you grab a feat.

Makes some builds that mix martial styles and magic fun as heck.

Being level 5 and hitting someone with all 3 rays from a scorching ray with each triggering 4d6 fire, then 3d6 sneak attack per ray isn't something I can do often but when I do it melts stuff.
