I've been using them just fine.
I've run a game with 100+ mods that was started in Patch 5, continued after patch 6 and across several hot fixes, and nothing has happened. Just don't mess with your mod list or load order after you start a new character, and check for updates after patches if anything acts wonky.
It's not like I'm some modding super genius either, I'm literally just throwing stuff in the mod manager and telling it to go. What the frig is everyone doing to brick saves?
But to address the topic- as has been said already, you'd need the exact same version of the game, and the same mods, loaded in the same order. If you have that and no one on either end changes anything, it ought to work fine.
I have been modding since the start EA and never lost a save. The only issue I have ever seen is when SE was down for a couple days.
