If that's what it is then you could try the Cazador bugfix (who also has a similar bug in the current patch) where you walk far enough away from the fight that your characters exit combat, then walk back to the area to trigger the appropriate cutscene.
Though I think for the Halsin Portal fight the cutscene should trigger based on the turn timer, so... is the turn timer not going down?

@Disembodied: In my case there was no turn timer. 😮
It could be a mod conflict, by I'm at a loss to think why turn timers would be affected.
Just sent in a bug report.
Not the same issue; when you kill all three waves the combat timer ends. However, Halsin is supposed to appear too, which I guess did not happen.
Same problem here in my honor mode run, which is why I can't reload an earlier file.
Any idea how to fix it by now? Would be very thankful.
In my case, it made no difference whether I had split my party, but any summons caused the combat to end prematurely on the next turn.
EDIT: I had smokepowder barrells set up and had been exploding them before the Githyankis arrived. This seemed to stop them coming at all and bugging the battle. This time I waited to explode them after they arrived and managed to finish the battle with Halsin normally.
