You are indeed better off putting potions and scrolls in containers. If nothing else, because it saves space in the hotbar.

I *think* there's an option somewhere in the gameplay options to stop new items you pick up from being automatically added to your hotbar, to help keep things less cluttered, as well.
But, as OI said, you'd need a mod to do exactly what you're describing.
Larian is good at many things, but UI design is not one of them, sadly.
