Emerald Grove
In my playthrough, around Emerald Grove are those roots blocking the way in. How do i get back inside? I still havent talked to Nettie, i skipped that cuz i was following another quest and was watching it on youtube to guide me through.

So what do i do now? I somehow need to be able to talk to Nettie.

I have some bad news. If the door is surrounded by roots and they won't lift it for you anymore, the grove has been sealed. They completed the ritual they told you about. (Oh and all the tieflings are dead.)

Start looking for an earlier save, hope you're not playing Honour mode.

The best part of bg3 is the replay value because of the repercussions your choices can make. See it through and maybe next time you’ll get a better ending for the grove

you can still continue the story without the druid grove but it is sealed forever in that playthough when it happens. As a heads up I think it happens after 10 long rests after the druids grove is discovered, or after you talk to the druids (being aware of what they are doing).
There are ways to sabotage this but essentially the easiest way to stop this from happening is to steal the statue without being detected. This is not recommended on the first step as you will miss out on some chances of rewards though if you didn't get hired to do this.
The best reward outcome is to get hired to steal the statue, discover Kagha's alternate plans then confronting her and then dealing with that, as it will halt the sealing permanently and most of the druids will look away from the statue making stealing it a bit easier...but you will still want to do a blinding cloud to lower the chances of being seen to zero, then you get the reward for the statue from the kids. If you decide to paste Kagha then you get her stuff as well. If you are a druid class your actions can also give an additional reward. If you like loot you can temporarily change your class to druid for the fight I guess?

You went to the mountain pass, didn't you? Ignored the popup message warning you that the story will advance if you do so and that you should finish any outstanding quests before you did so?

Honor mode limits you to one save at a time. Makes backtracking beyond your most recent save impossible.

I personally won't use it, not only because it keeps me from fixing my own boneheaded mistakes, but can trap you at points through no fault of your own due to bugs.

there is no time limit for the rite of thorns, the thing that blocks it off with roots, all the triggers are things you do yourself except one.

Did you go to the mountain pass? You can safely go around all the main map and the underdark (not 100% sure about Grymforg but I think you're safe to go there), if you travel to an area too far ahead in the story you'll get a warning and if you still go thats when time actually passes and some things rap themselves up without your intervention. I know going to the mountain pass is one such instance, Grymforge may be but I can't be 100% certain either way and I don't have a save I can test with.

Also if grymforge is fine, using it to go to the shadow cursed lands will also cause things to progress and rap themselves up. Again you should get a warning pop up asking if you are sure you want to keep going because of consequences.

I hope this clears a few things up and you can figure out how you triggered it, honestly if you have a save before the rite I would just suggest re-loading that so long as you haven't done too much since.

I'm still on my first playthrough and am only about half way through act 2 at the moment, just make sure if you get any warnings pop up when transitioning area that everything you want to do is completed. Time is pretty much frozen and static waiting for your intervention until you progress to certain maps, but it should warn you when you hit these progress points.

Lady ester had really good dex robes for my monk so I went straight there to pick them up, but when I came back everything was messed up now. Luckily I only popped in for the robes so I had a save just before since I was wary of the warning.

Well, yes, you can't gain that ability until Act 2, so you skipped a bunch of quests and plot points while trying to get to it. Part of that plot point was the grove was going into lockdown to protect itself from goblin attacks, you didn't stop the attacks before moving on, so they completed their lockdown.

You can do anything in any order, just don't ignore any popups that warn you to finish quests before moving to a new area, because that's generally a point of no return.
