Go with your gut, and do what you feel is right.
And if things don't turn out the way you wanted them to, do another playthrough with a different character :D
Also I'm pretty sure the only Githyanki death that has any real consequences on the story's outcome is that one super-spoiler-y character, and technically you're not even the one who kills him.
It was definitly worth it to me. These guys annoyed me so much with their arrogant and rude attitude. I happily pay the price for this warcrime.
They are literally alien invaders. They have no place on Faerun. Same for Mind Flayers.
I didn´t even feel sorry for her after all those insults, her racism, her condescending comments as well her putting a dagger to my throat for no good reason.
I just wanted to get rid of her asap and the permanent buff is nice to have.
