First turn the brain casts Orb of Negation, some floor tiles begin to glow, indicating they're about to be negated next turn.
Then next turn the brain casts it again on different tiles AND the previously marked ones go bye bye.
So just pay attention to the floor tiles, move away from ones about to be negated, and blast that brain down.
You can actually control which area gets marked for deletion if you just group somewhere, and then move out once it gets marked for deletion.
I usually just jump to the next tier down and to the side, and I've yet had the brain survive long enough for anyone other than Orpheus to reach melee range.
This can't happen on tactician either, done this fight 3 times never seen this happen. Grouped, spread out doesn't matter, just impossible based on the number of orbs that appear and the area they cover.
Never encountered what OP is describing either.
It's possible these are both known bugs or introduced by Patch 3.
