Is this supposed to happen? (act 2 spoilers)
I've reloaded twice now and the same thing keeps occurring.

During the moonrise opening fight in the main hall, After we kill all the enemies the harpers/fist/jaheira always turn and start attacking my group. Any ideas why? I thought maybe they were getting aggro'd by enviromental damage but it's unavoidable.

Don't use AOE on them. They never attacked me.
Not had this problem, but whenever I am in a fight with any allies arround, I make sure to use not AOE and leave no damage / debuff (grease/ice) ect on the ground afterwards. NPC's attitudes are on a slider and alot of them have a "memory" of your earlier actions and can easily be tipped over into the hostile category if multiple negatives or a very strong negative (killing one of them even by accidental AOE damage) can turn whole groups against you.

Haven't happened to me, but I also avoided that battle. Would suggest to ask Jaheira to join and enter the second floor (where the door to the roof is) through the kitchen (then back to the main hall and taking the ladder on the right from the kitchen door and left from the main door).

what White Rider said, I had this happen once when I wiped the enemies. During the battle the harpers were able to run through my Wall of Fire without problems and as soon as the last enemy died a harper took damage from it and they all went hostile

Does having her join your party cause any negatives? I thought that if she joined my party then her group wouldn't be able to save the prisoners in time, or something of that nature.

This is my first MRT run

By who? I cast ice storm myself to cc most of the room. I had no issues.
I went in ahead of the harpers. When they got in I just made sure not to hit them with anything or proc any environmental effects while they were standing in the area.

As long as you aren't the one electrifying them there shouldn't be an issue.

The prisoners must be saved before releasing the Nightsong. They are dead if the siege has started.

The main reason to ask Jaheira to join is to prevent the AI from dying in the ground-floor battle. I don't think that the survival of the other Harpers affects anything - I still got some Harpers as allies in the following act, despite the ones from the Moonrise Towers being dead.

Wait, How do you save the other prisoners before the nightsong is release, if they're all imprisoned in mrt?

No idea, nobody in my group is doing electricity damage but whenever the ice melts, it's electricuted
the only AOE move my team has that I was using is fireball + shatter

You can go to MRT before nightsong. There's a bunch of interactions there.
A couple even involving Ketheric. Then he ♥♥♥♥♥ off to the roof.

You go into the Moonrise Towers, take the door on the right, take out the guards in he basement one by one (important), talk to the gnome, talk to the tieflings, find the hammer on top of the central room, throw it to the gnome, open the cells with the levers in the central room, follow the gnome.

Otherwise, just jump into the large red hole in the same basement and find the way to the other side of the cells. Break the boat chains, then quickly (important) break the walls (for the gnomes and the tieflings), skip through the dialogue with the gnome (1,1,1; before the guards catch up) and check that the tieflings are with you afterwards.

Edit. The locals think that you are a True Soul and allied with them, so it is mostly safe.

There's a pair of boots that electrifies water that you are standing in. None of your guys are wearing them are they?

None of mine, None of my weapons cause it either which is why I was baffled.

Ok so luckily I was smart and made a save before freeing her, Lemme just roll back to that lol.

One last question: When exploring the outside walls of moonrise my guy passes a perception check and says "this is the spot marked on that map" what's he referring to?

Very strange. I dunno then, just be careful I guess.

There's a stash hidden behind a section of loose wall on the west(?) side I think.
If you go through the bunk room and out the door that leads along the lower ramparts it's just out there.

Not sure, but might be some side quest.
Also, if you are going to explore the Towers fully, the places of note are Ketheric Thorm's room (chest next to the bed) and, probably less relevant now, Balthazar's study the upper right protruding book and a heart open the secret area.
