I think it might that if you leave Act 2 without going to the mountain pass, since it's integral to her companion quest to visit the Gith Creche there.

If you leave act without going to the monestry in the mountain pass and going to the creche with her to find a cure then she will leave you and go there herself.

She is adamant that the only cure is going to the creche of her people, if you think otherwise and don't go there then she leaves.

There is also a bug in the game, where if you kill Lae'Zel at/in the Cage you meet her in after the Nautiloid crashes, her corpse will somehow show up at random points in Act 2.
I have found her corpse right infront of the Fast Travel Point at the beginning of the mountain pass, and within the shadowlands near where you can enter the mountain pass.

I presume that if you neither kill nor save her, this is where you should find her corpse later, but for some reason the flag is set, even if you kill her, so her corpse just teleports.

In my playthrough I was able to intimidate her into staying in the party even though I never went into the mountain pass area. Although I did have "very good" approval from her so that might have helped. Her quest log updated and said that she wanted to seek answers at Moonrise Towers.

She was lowkey impressed that pulled an intimidate on her actually.

Now in Act 3 and the quest is advancing, though differently.

What I usually do is:
Clear Act 1 (incl. Underdark and Grymforge)
Enter Shadowed Lands through the elevator in the Grymforge

Play until I reach the Last Light Inn, then do all the significant content there (get Karlachs second Upgrade, talk to Raphael, Protect Isobel etc.)

Then travel back to Waukeens rest and enter the Mountain Pass through where the Gith Patrol was previously and then clear the pass and Monestary.

i had no idea the mountain pass was its own area i just thought it was a loading screen to act2

ive made it in but getting inside the building is super rough , any tricks on how to normally get in ?
