Entering the mountain pass is what forced it, not your long rest. Again: this is why it pops up a big warning before you enter. Had you just long rested in the wilderness, the place where you don't get a big "IF YOU MOVE TO THIS AREA QUESTS WILL PROGRESS WITHOUT YOU" message, then it would have proceeded normally.
EDIT: It was foolish of me to think that going through all the underdark before the boat would take less time then walking a tiny amount.
I simply wanted to take advantage of the forced long rest so that way I wouldn't have to: Long rest -> Buff up -> Goblin raid -> Mountain Pass -> Forced into another long rest
The warning they put up is something that you would put up before the journey to Spellhold, not going into an area with plenty of waypoints that let you just teleport back.
