though theres a few choices of flavors, You only really have two options of what you can pick

You can also just kill the emperor, free orpheus early or anything the like and kind of free the brain to do whatever it wants. You can gaive the control of it away. You can also just let raphael take the crown. ...
There is a bunch of "early bad endings".

But yeah, in the end you destroy or control it, but not much to do in this not-very-deep plot.

There are three endings with one important variation if you play as Dark Urge (which is basically the evil ending).

Though there are three basic endings there are things that change between them, like if you chose to work with The Emperor or Orpheus. Then, depending on who you choose, you can choose to become a Mind Flayer yourself and do the Brain killing/control. Or You can let Orpheus turn into a Mind Flayer and do it himself or let The Emperor go for it. As an added alternative you can have Karlach turn into a mind flayer and let her do the deed.

If you're doing the control ending and you're not the Mind Flayer with Orpheus powers you have to betray Karlach to take control yourself. I assume that the same thing happens with The Emperor and Orpheus but since I didn't choose either of them to run the show I'm not sure if you also have to betray them to get the control ending.

There is also the question of the Crown of Karsus. If you made a deal with Raphael he takes the crown at the end of the game and delivers an ominous message in the end credits. If Gale is alive (you didn't blow him up) you can convince him to either A. take the crown himself, B. take the crown back to Mystra, or C. leave the crown in the ocean.

Whatever path you choose will affect the world and your companions in different ways.
