Rogue assassin subclass is useless (SPOILERS)
Why is it that i'm someties unable to take enemies by suprise?

One example is that i found the emperors old hideout under a tavern, the githyanki psi-detector reacted, and i found githyanki searching the place. They were completely unaware of my presence so i decided it was a perfect opportunity to send in Astarion to get that double sneak attack with guaranteed crit. But instead of them getting suprised i got a popup that said "- 20 attitude" and a conversation started to inform me that "The hostile githyanki did not appreciate getting stabbed in the side of the head" and then combat started without them getting suprised.

If the Assassin is straight up denied from doing the one thing it is supposed to do before important battles then what is the point of the class?

Because they weren't enemies at the time. They were NPCs

When that happens, when you get the -20 attitude and dialogue, you can switch character and get another attack with a different hidden character.

If you do that, the fight should start automatically and the enemy should be Surprised.

However some enemies will have Alert or Sanctuary, meaning that they can't be surprised or that they can't be hurt until they attack, rendering Assassin useless.

Astarion is better off as a Thief with dual Hand Crossbows and Sharpshooter anyways.

You have to be aware of the absurdity of this statement...right?

that is bad design, if you attack an npc you consider it an enemy. try turn combat or set barrels.
