So you made sure the appdata folders were cleaned up with CCleaner?
Ah, the confirmation I was looking for.
Steps:
Right click app -> Properties
In the "Launch Options" at the bottom type: "%SteamInstallDirectory%\CustomFile.exe" %COMMAND%. So for example, "C:\Users\Program Files\Steam\steamapps\common\Touch Grass Simulator\SuperHackCustomVersion.exe" %COMMAND%
Installing it stopped the crashes from occurring. You can see events in your event viewer showing .NET errors, this is likely the solution.
Common Error IDs for me were 1023 and 1000 from the .NET Runtime and Application Error sources respectively.
