With Philomeen, however, I did not notice the map marker was still present until a couple hours after I completed the quest. Just to test, I reloaded an older save and re-found Philomeen and as with Glut, the marker disappeared as it is supposed to. But I'd really rather not re-do hours of gameplay just to remove the map marker. I really hope they can patch this because it's aggravating my OCD like you wouldn't believe.
I think you've misunderstood the issue. I had the conversation with Philomeen, she gave me some runepowder and then ♥♥♥♥♥♥ off. The map marker just never disappeared. It's absolutely a bug, as like I said previously, reloading an older save and re-doing that part of the quest made the marker go away properly.
No no, that part is not a glitch. That's a "timed" quest. If you take too long rescuing Nere (I.E. if you rest or fast travel after entering Grymforge), the quest is essentially failed (or alternatively progressed, depending how you look at it). The cultists will have forced the Gnomes to clear out the rubble and drag Nere's body out by the time you're done resting. They'll all have moved on by the time you get back to Grymforge.
Upon fast traveling/resting, you should have gotten a cutscene where Nere contacts you telepathically which is supposed to be a warning that you need to go help him ASAP.
I knew i took the right choice of not using any rest in the game.:D
yeah the journal even says something like "nere will die soon, we can't afford to rest." though it would be nice if the game would be like "are you sure you want to rest? nere will die from the gas if you do" since there are virtually no other timed quests in the game
