Seems like both the game devs and modders are working to fix this so this problem may be fixed sooner than later.
There seem to be 2 main issues i read about - the first one is what you described where the modding tool fails to create a complete modding file - you can fix that by fixing it yourself.
And the second one seems to be issues with the game directory. I bought the game at the beginning of EA and just deleted it a few days before release. I had to install it on another HD because it was to big for the storage where the EA was. Uninstalling didnt remove the Game Folder (was empty) and the modding-tool thought the old directory (which was empty) was the game directory - so check that aswell.
Im not really sure why they didnt add a simple mod manager themselves - having to rely on a third party app for simple text edits is rather weird.
