Pathfinder in general is based on 3e DnD
the differences between 2e and 3e are about as big as between 3e and 5e I would say.
Look at the absurd "dual class vs multiclass" system that BG2 so faithfully recreated as just one example.
I love a lot of things about 3.5 -- it has the best options for solo theorycrafting you could ever want! -- but I never want to play another campaign of it.
Both 2e and 3e are much better.
IWD2's 3e implementation was very rudimentary. For actual 3e in its refined, 3.5e form, look at NWN2 or, better yet, the Pathfinder games (although Pathfinder is somewhat different than D&D, the core mechanics are the same).
