My builder that I just finished the game on advocated letting him stay because she's been all about forgiveness throughout the whole game. I might go a different route next time, but I doubt it. Forgiveness really fits the theme of the game and the Church of Light.
The dude taking Yan away says Atara is into reformation of criminals, and that they spend their time helping others. Which for Yan, that's a fate worse than death. But for Miguel, that's a bread-and-butter part of what the Light is all about. Not to mention, he'd be doing good works for complete strangers, which would be easier than having to face the people you've wronged every single day if you have a hefty conscience like Miguel seems to by the end of his stay in the Sandrock jail.
Those are my thoughts, anyway.
Is there any positive reason to keep him around?
We all know a Miguel in the real world and you know what? Nobody owes them forgiveness! Rotten people who've given into delusion and pretend to be "of the light" - I know a LOT of people like this in the real world, and they all like the same candidate and follow the same pretend religion and act the same way, upholding the same delusions, it's like they're all carbon copy clones of each other - and Miguel is another one, except in a video game.
I am beyond sick of these people, so I was happy to get rid of him. If he wants to atone, he can do it somewhere else, the best thing he can do for the people he's hurt, is to be gone forever and never return or have his name spoken again.
I tend to agree with Dante on that particular moral judgment and apply it to Miguel. People like him IRL are the lowest of the low.
What happens if you keep Miguel around is pretty fantastic
