There are pros and cons to each. Looking a the furnace vs the Civil furnace shows you need more in some items (bronze pipes and a frame) to build vs upgrading (needing to buy an upgrade kit, more marble, etc.) So I think it is a matter of do you have more resources (build) instead of gols (upgrade.) Just my opinion.
My rule of thumb is to upgrade what's already on my workshop yard and build the newest version of whatever machine I need another one of. Otherwise, the upgrade kits sell for a decent price, especially in the earlygame where Gols are at a premium, so just wait for the market to rise to red-number territory (plus-percent over regular price) and sell high then build your higher-tier machines on the assembly station.
You can get them from the mini-boss mobs, like ♥♥♥♥-a-doodle-dooms (I think that is their name, the yellow Afro ones), Alpha Yakmels, Boxing Jacks, things like that.
