The safest bet I've found is commissions and lots of them. When your workshop increases in rank, you can do mulitple commissions each day. I'm currently on three commissions each day.
Pay extra attention to the commission board on Fridays. Yan or the Free Cities sometimes post a really nice commission that day, especially the one for the water tower is really juicy. If you get a really good commission, try to upgrade the quality of the finished item using the Refiner. That gives a bit of extra cash.
You need to research the Refiner and Ore Refinery to set this thing up properly; the Refiner to upgrade finished items and the Ore Refinery to get stuff to fuel it.
Take advantage of when you buy a one week pass for the scrap yard; mine resources every day you pay for the pass and keep at least two recyclers busy with churning out materials for you. Once you've paid for the pass you only spend time, energy and fuel to extract resources from the scrap, not any more money.
Stamina: Stamina is hard to come by especially in the early game. As your level up character you get more HP and more stamina and as you level up the workshop, you can add more furniture that allows your stats to increase further. The game sometimes calls stamina "ability power", it's mostly some of the relics that raise player stamina.

Now that the Hyperbole monster has been fed; In the early game Stamina is a very real concern. It's best to priortize commissions that pay good money (200 gols is good money starting out). Using money to pay for meals at the Blue Moon is your best investment. The specials will usually get you 2-3 stamina per gol spent.
When you run out of stamina for the day try roaming the town and area talking to people. Some will give you stuff. Look for treasure chests which may give you good stuff.
In answer to your question doing commissions gives you the most money. Getting your workshop going (getting a few Recyclers and Furnaces will allow you to do more.)
With better tools and better gear you will find stamina becomes less a concern, but it takes time and yes money (to expand your yard (mostly) and build up your house.
Experience (actual play time) will teach you which commisions require the least resources and time for the payout. Since we don't know which commisions you will roll on a daily basis...we can't advise you every step of the way. Haveing reserve resources stockpiled is the best advice I can give.
