List of Easter Eggs *Spoilers*
The game is full of tons of nods and easter eggs relating to 90s culture, and I wanted to mention some of them as some are not that obvious or easy to find.

1, BastIen, who you meet on the first island, is based on the "pretty fly for a white guy" offspring video, where he directly mentions that "I asked for a 13 but they drew a 31" when you ask him about his sports team tshirt. If you look at their clothing, it's pretty much identical.
2, Grizzly is heavily influenced by rambo, despite not exactly looking like rambo (maybe a bit more rambo first blood and early rambo), and this is actually a nod that goes back to original jagged alliance 2, where grizzly came with a bow-tie knife, which was made famous by rambo. Also due to their background you can tell that they have very similar backgrounds.
3, first blood commando and mission impossible difficulties are of course references.
4, Livewire is probably a nod to Limewire, a famous bit torrent client that replaced Kazaa in very early 2000s (like 2004 or so).

Feel free to add some other ones you spotted. And not the obvious ones like difficulty names, obviously.

There's a female communist rebel guarding the Pantagruel mine named Sasha Grise, grise meaning "grey" in French.

also at the mine is Sonja Rouge which translates to Red Sanja.

Also if you put you move Mouse close to an Exterminator poster she will comment that Linda Hamilton was her and Stella's inspiration for becoming mercs.

In one of the north Legion outposts is a woman in a cage called Petta who wants to teach the Legion and their Hyenas to eat vegan food. if you free her, she frees the hyenas..

Maybe it is just me, but all the posters' style remind me an old reference of the old movies poster from Ghana (google Ghana old movie posters).

One recurring reference in the loot boxes is the Schrödinger's cat

In the area near A8, there's an underground cave, with a bunch a crocodiles and a sniper enemy, called Toony Loon. His vest is all stripes, making me think it's a reference to Toony The Loon's Lagoon.

Not entirely sure, though.
In the Port Cacao junkyard, Dirty Henri (who might be a reference to Dirty Harry) and La Baronne des ordures (literally "The baronness of garbage" in French) are quoting Dune, but by using "junk" instead of spice: "He who can destroys the junk controls the junk" or "the junk extends life".

I don't remember where it was, but probably at the savanna landmass after the starting island(I only remember it was relatively early in game) where someone I uncovered brought the line:
"If it weren't for you meddling kids...." from scooby Doo (I think?)

"Major" endgame spoilers, be duly warned : )
There are some subtle hints to Apocalypse Now (which itself references Heart of Darkness) scattered here and there, though if anything I kind of was expecting them to do more with that towards the end and it was a bit of a missed opportunity :p but it was a similar kind of journey upriver to hunt down an enigmatic leader with a cult-like following (even similar to Kurtz being part of the military and going rogue, it turns out the Major was part of AIM and he had kind of gone rogue as well). Also the achievement for recruiting the major is named 'apocalypse later'

Also noticed there are some fun references to JA titles in the Major's dialogue when you recruit him and then talk to the president, Spike (the Major) says: "I really was a mercenary, Alphonse. I have some...unfinished business, so I guess I'll be back in action for one last time. But don't hold it against these guys - none of this was part of anyone's plan. It's just a jagged alliance we had to form." ...which references besides the obvious franchise name also "unfinished business" and "back in action" JA games : )

That entire side-quest is a reference to the satirical novel "12 Chairs" by soviet authors Ilf and Petrov. It was turned into a movie in 70's by Mel Brooks.
In Landsbach, the Nightclub bouncer references Fight club's first rule.
In haunted mansion, the enemy guards joke around calling themselves the Ghostbusters.
easter egg relating back to 1845.
having raven in the squad, going through the dialog of the hospital-npc in D8.

also fox having shamanistic powers (or something), which is not an easter egg but very true.

When talking to the clinic manager in Pantagruel with Raven in the team she suggests they should have named the clinic "The Ravens of Hope", to which the guy answers "there's no ravens in Grand Chien". She says "there's one now" and he asks "just one ?". Raven replies "Never More". An obvious nod to Edgar Allan Poe.
During a treasure search, the hints are referring to turning to look to a beast with 3 heads (Monkey Island).
Up north, in a small pond, there is a bone hand emerging. If interacted it gives you a weapon, while one of the merc refer to the Lady of the Lake.
