Responding to your specific ideas:
1, For convenience, I dump all surplus gear in one place but I don't think it's particularly required for the army attack. You can fight back just with your main squad. I made a mistake of making Cacao mine my surplus gear dump - it will get overrun by the army (it's the first place they hit in Cacao, often with multiple squads). Next playtrhough, I will make Fleatown market my supply dump (it's the third sector the army hit in Fleatown so should be defensible by militia, see (3) below).
2. Emma is in the last sector the army hit when attacking Cacao, so they will have fought through the mine and the port sectors first, leaving only one - possibly depleted - squad for Emma. She should be fine defended by your militia. I wasn't aware Emma could die. Apparently Chimurega can too - but again, he's in the last sector of his town that the army hit so with militia he should be ok.
3. I train militia everywhere as a Ja2 habit. In Ja3 it seems less essential (the AI tends only to attack via a few chokepoints, e.g. Chalet de Paix, or however it is spelt). I am not sure it is required for the army event, as the army will generally kill whatever militia you have trained anyway. At least, they will likely overrun the first sector in each town that they attack (e.g. in Port Cacao, their three attack squads all approach via the mine sector so all three may gang up on your poor militia); the third sector in each town/mine they hit (e.,g. Emma's museum in Port Cacoa) should be defensible if you have trained militia everywhere as they will only be one attack squad left and it may be depleted. I tend to leave the Legion to their outposts, largely because I am focused on money (mines+town loyalty). The army seem to takeover Legion outposts and replace them with arguably weaker garrisons (at least, no 3 sidequests needed to thin them out).
4. Don't bother - the President mission IS the endgame afaik. Leave it for the end. The army attack IS NOT the endgame. It tends to come while you are still fighting for Fleatown/Pantagruel/Cacao. That's maybe just 50% of the map. After the army attack and you retake what you lose, you go back to clearing the other 50% of the strategic map.
