Note that later in game you'll get ability to choose a shallow or normal mode of pouring. Shallow pouring makes water about 1/4 block height, normal is 2/3 block height. So if your water isn't lining up in this manner, you'll need to fix it with the other mode when its unlocked.
It can still be a terrible mess making water look even remotely realistic in this game.
Draining it and then re-pouring from the very end of the river and working backwards, while being careful not to pour onto any blocks that were too high solved it. HTH
