Nithriel, being the only elf on the planet to have survived an ancient war against the Demons, wanted to get the Crystal Disk to be able to obtain the coordinates of her ancestors and reach out to join them (i.e. teleport to their ship). She couldn't do it without fusing with the corrupt organism from the container that the Baron was holding in the underwater vault in Map15 (Deep Calls).
That's because the ship and its crew had already succumbed to the corruption, and perhaps the crew made it so that no clean DNA elf on the planetside could teleport back to the vessel to awaken the horror. Or perhaps the corruption that took over only allowed other corrupt organisms to come aboard.
Regardless, the corruption seems to exist on the planet already, in the hands of the Baron who allows Nithriel to foolishly embrace it and even weaponize it for her purposes. This ends with her teleporting to the ship and bringing it to life. The final screens suggest that the faulty integrity causes it to go on a collision course with the planet.
Do note that the elven water temples and the healing water pools they have, the Fountain of Life, the frozen Psi Demon in the water pool in that sealed vault in Map12 (Mansion), the crystals and the Crystal Disk, the water world that the Baron shows to Zan during the mind battle - they all may be connected, and the relationship between Elves and Demons (as portrayed via Nithriel and the Blue Baron) may also not exactly be random.
The remaining Iron Division orcs are still immortal, there is no way to reverse the effect of drinking from the Fountain of Life, the Elixir of Life was only a sample carried over by Grund. They're also still at odds with the overworld orcs.
As pointed in the ending screens, the corruption is a lingering issue, and along with the crashing mothership (suggested by the earthquake and warg/praak freaking out at the very end) will comprise the intrigue of Hedon 3.
As for when will Hedon 3 be developed, I have no idea, just not anytime soon. I may work on it after I release the current game I'm working on, or I may pull out a Romero and release the final episode 20 years from now, just don't get your expectations anywhere.
