This is actuallly not the case.
This first screenshot shows a mandatory troop transport slot (green), that cannot be filled and prevents starting the mission.

Also I noticed you seem to have allocated ships to side missions already which deprives you of using them in battle.
You can fight all your battles first using all your ships, then before going to next stage outfit and allocate ships to side missions. They only resolve at end of stage.
might take a few reloads but two troop ships will be in the shop at some stage
Side missions definitely need a little tutorial (maybe just a few text boxes?) within the game, as does the army/fleet management screen if I'm to be honest. If I hadn't come from UG:CW these screens would be a nightmare.
In regards to the required units... you can actually fill those slots with any ships! In either Naval or Land battles! While it may seem jarring at first to use your naval crew for land battles they're actually just as effective as other infantry so long as they have decent weapons. I would merge any units below 100 men together. It is especially important to watch your positioning and to not trade equal fire with the enemy when using your precious, experienced Naval crew. More important for them to survive than it is for them to kill the enemy.
If you are playing on Harder difficulties though expect the enemy to bring 3 perk strong Land Units... since your Naval crew cannot get Land perks they're essentially a baby land unit. Don't let them take the hits.
You can allocate a ship with rookies and use the land battles to get them XP. Then add them to your ships crew later as reinforcements.
