Oh dear oh dear...Please learn about Royal Navy history. Up until 1864 there was different squadron fleet colours and each squadron had an admiral of the (red) (blue) (white) and depending what squadron you was in decided what colour flag was flown. There was also seniority with Red being the most senior.

Always glad to learn something new.
Thing is, it currently appears to be at random. One battle, HMS Warspite is a ship of the white squadron, the next it is a ship of the red... and I'm yet to see blue.
Wouldn't a commodore commanding a Squadron of Frigates be a part of the same larger squadron?
I'd expect all my ships to fly the same ensign.
From what little I know, historically your squadron is determined by the admiral you're serving under. A commodore, a temporary flag officer, would still be the junior of the admiral in charge of any given theater, and would fly the ensign of that admiral's squadron be it red, white, or blue.
