Do not build or change things with the simulation game on play. This will pretty much ensure this will not happen.
If you do not mind, you can also fully segregate tracks - each line having each set of tracks, with no access to other lines.
Yea I had to do that with another line. It kept merging into the wrong track and would get stuck and block other trains. I don't know why it would even merge as it wouldn't even be able to complete its route. Probably cause the other thing, where I didn't pause while building the tracks.
Considering I like very complex and interconnected networks, segregated lines are really not my cup of tea. But the option to do so is there if building with the simulation active is important.
