Remember that trains can't do alternate tracks. They can do alternate platforms at a station, but they will only take one track to get there and that doesn't change. You can force a different track using waypoints or signals, but that is also set and won't change mid-run.
With regards your city's citizens using your trains, make sure it's easy for them to get to the train station. The station only has a limited catchment area (click on the station and note which buildings light up) - those are the citizens who will walk to your station and catch your trains. For the rest of the town/city, make sure you setup bus / tram lines which cover the city and have a stop near your train station. Bus / tram lines will also reduce the amount of traffic within your city.

Ill have a look at some other things, or weird highway bridges around the towns where possible perhaps so it doesnt gridlock the inner city.
I was trying to avoid line bloat, i already have over 100, but i suppose i should just make several bus lines everywhere.
Also, while separating your trucks, buses, and trams from personal vehicles can certainly be useful, concentrating all of your vehicles in the far-right lane comes with its own set of issues and upgrading roads from the standard two-lane small and medium streets/highways to four- or six-lane streets/highways often isn't that beneficial - especially in cities, where the upgrade is arguably cost-prohibitive and block lengths tend to be too short in at least one direction to allow for lane changes unless the player manually inserts nodes between intersections.
Trucks, buses, and trams have access to bus lanes.
Private cars may use them if there are no other similar alternatives. This issue is very rare in 2+ lanes per direction, as cars will always have at least one lane per direction, but more common in single lane roads.
