OK, I would still make the 2nd track shorter, see if that helps identify where the problem is. Just cut off this little piece here, connect to both tracks. It's working? OK, keep moving down the line. You are going to smack yourself upside your head when you figure it out, LOL.
check out, wich terminal they use and set it properly, then its working.
anyhow the game seems to set terminal 1 for all lines as a first default.
Waypoints themselves are only really needed on train tracks where you have short distances between multiple crossovers and through tracks at stations (if not setup to be the best path) now. Evey other time, the signals and terminal selections are enough.
Did you put a crossover junction on your dual track at the end station? If you don't, the train will just go back the same track.
One way to see if ther's an issue in your signaling is using "One Way" signals rather than two ways one, so the train won't be able to backtrack, it will just show "no path" if you made a mistake in your junction/signals somewhere.
