I had similar problems with the whiskey mission. It might be better to build routes from finish to start instead of the other way around.
This and create both Lines, buy the Vehicles and put them on the lines. They will run empty for some time, but it should create the demand for the fish.
I'm pretty sure I used ship transfer to road! But whatever carries.
But in line manager make sure to add the right lane by selecting the cargo icon at the station
Edit: The New Harbor i build next to Port Ellen works now, but still strange that Port Ellen doesn´t work itself.
Very similar problem to the OP and it is not a bug. It is a fundamental way the game was created. No product will move unless it has an output chain working. If you have the full chain set up, then the goods will flow. If you only have the beginning part of the chain you will see very little or zero movement.
So you have to have the final destination that the finished product will be sold hooked up with lines and vehicles or the beginning product won't even appear.
