I don't use boats a lot, but it's possible that your line settings are directing your boats to the small dock instead of the large one. Make sure the terminal selection at each stop is set to the correct terminal for the large boats.

My guess is the shipyard, the depot where you bought it, is not able to spit out the ship? You might need to sell the ship and depot and place it in deeper water... then the ship can get "out" of the depot, to the route.
You get a similar error with rail depots when trying to send electric trains out but the depot isn't the electric version or with trams, but no tram track connecting to your tram route. It's almost certainly what is causing the error here with the ship depot.
So not a bug, just player misunderstanding.
