1. Bulldoze the road temporarily
2. Bulldoze the existing track
3. Relay the track including points etc until so it's nice and flat and how you want it
4. Use terrain tools if necessary to do 3.
5. Relay the road to make the new level crossing - it should comply with the track levels and it might turn out OK.....
6. ...but if it doesn't build a bridge for the road

You have to zoom in pretty close to see it but the pointer will change to show if you're building at a height other than the default ground level, usually 3 or 4 steps up is enough clearance to place a bridge, depending on exactly how whatever you're bridging sits relative to the terrain either side.
