Considering the speed/distances ships would travel, would you want to pay not just for the bus/truck running costs while on the ship (as well as waiting for a ferry to show up), but the ship itself. It's entirely possible to run a bus/truck line that goes to a harbor, have passengers/goods transfer to a ship line, and then at the other end have those passengers/goods transfer to a second bus/truck line at the other end of the line.
If the distance is short enough, it'd be a lot more efficient to simply build a bridge, or chain different lines together as above.
