I never had to replace the Stops they automaticly changed.
A good way to validate is to look and see if the line you want to be a tram line updates to only show in the tram visible section. If it doesn't, it's not a complete tram route.
Don't need to replace them, just wait for a passenger or vehicle to arrive at them and they'll update, it's just a cosmetic glitch really.
And yeh you can trams, buses etc all picking up and dropping off. I usually leave the buses on adding in 1-2 trams, then eventually remove the buses and keep only trams on the line. Depending on city.. really. Sometimes a mix of both is the best solution for the number of passengers available.
