Personally I like to boost their damage to the point where they can reasonably deal with small fighters in a hit or two (depends on difficulty level) and then any spare slots I devote to fire rate. I have never had a heating issue so I think heat sinks can be skipped as well.
It is entirely reasonable to go purely on fire rate for good flexibility in efficiently switching targets. But keep in mind that they do seem to have accuracy as well so high fire rate will scatter their shots in prolonged firing like any other turret.
after that damage and attack rate are good options. With the last one lowering the accuracy. I am not sure if the MK3 Brain has 3 slots. If yes you can go for more damage, accuracy (if you have higher attack rate) or an attack rate mod (better only one).
Also some of the rare mods you can find are good. F.e. the one that give Brains higher range.
How ever i have noticed slight damage and accuracy increase (don't know for sure).
