Which weapon is the best overall, and which weapons excel in which scenarios are combat types like ie against fighters, static targets, capital ships etc etc

This thread could have ended after the first reply. Sure, you can make other weapons work, and you might be better off with other weapons if you want the game to be a bit more of a challenge. But the best weapons in the game are a Beamcaster and a Shuriken. The Shuriken needs some upgrades to really get going but fully upgraded it's probably the best weapon in the game, the Beamcaster obviously can do more damage per shot but a fully upgraded Shuriken can spin up, fire, and kill most targets before a Sniper Protocol Beamcaster has even charged its shot.

Well, sort-of. I think if you crunch the numbers, BRAIN turrets are the actual top weapons in the game, even setting aside the fact that you can have more of them than you can manned turrets. OP did not actually specify that they were looking for the best manned turrets. The only real weakness of BRAIN turrets (on a fully upgraded ship) is that they won't fire on torpedoes/missiles, but a point defense can fill in that role, or you can put in a sniper protocol to out-range those enemies.

As for Shuriken vs Sniper Beamcaster, it is worth pointing out that this setup would allow the Beamcaster to eliminate quite a few enemies before they are in range of the Shuriken. So the scenario isn't quite as one-sided as you make it sound.
