It's fine and usually worth it.
Don't take risk and skip the reward if you don't want it.
But if you want it, you have to take some risks.
The risk was the mission. The reward being sent to you by your allies in the least convenient position doesn't really track. The "risk" of "pilfering, looting, salvaging" enemy ships in the middle of a mission is already rewarded with several canisters, alloy containers biomass clusters, and other important bits and bobs. Having one surefire reward that I don't have to do cartwheels around incoming fire to receive would not only improve the abysmal pacing that makes one boss run take over an hour, it would open up room for more tactical options and opportunities, and encourage players to "risk" more when things look dire by completing the sector operation, because once their task is done, their reward is secure, and they don't need to then also open up an arbitrary box to get anything out of it.

Literally nobody is sitting here going "gee my favorite part of Void Crew is waiting till the end of the mission where I have to shoot open the box of goodies in the middle of combat." "Gee getting mission rewards right on my ship would just totally ruin my immersion."
Nobody played Void Crew and went "I love having to hang around and deal with all the pests remaining still gnawing at my ship's hull so I can get the reward I tore through five hundred of them to earn in the first place", they loved literally anything but that.

Well it is whining. It's been in the game since before i started playing it and this is the first person i've seen moan about it. Don't want a billion ships at the end? Clear more out before hand.
I just did 4 solo missions and tried to rush objectives, only killing what i needed too. Guess what,? loads of mobs left over. One wasn't worth going for so i warped out. The others i just did doughnuts round the item, shot it, collected it and again warped off.
It's not difficult and barely time consuming.
"git gud" at a 4-person casual co-op game that has a "skill ceiling" of "pick the right left-click machine for the right target."

Nobody's crying. I mentioned a feature that didn't give the greatest experience it can, and a way that it can be improved. That's called constructive feedback. You only think it's crying because you don't have the emotional capacity to handle ANY feedback. You're a grown child. Somehow anyone having any difference in experience to you turns into you throwing a full on temper tantrum where you have to jam your opinion into the conversation in the most objectionable and useless manner possible.
