you are not doing anything wrong and it is clear the vombats have all needs met.
You've actually stumbled on to a hidden trait on the game.
Put in a sprinkler within range of a water tower and you'll never need to manually feed your wombats again. Sprinklers on grass that hasn't been mowed created grass tufts daily that wombats happily eat.

Hello Jase,
sometimes the animals don't register the shelters - so i pick the shelter up and place it down again. This usually works. You can look in your journal under the animals tab and see the list of all your farm animals (saddled mus and doggos) if you click on the name of the animal it will show more details - like if they have been patted, fed and have shelter.
Is the dog still listed in the animal tab?
Jase, 100% Recycled Awesome is right, check your journal to see if your doggo is still there.
Doggos can be killed by agro mobs
They also prone to wonder and can swim, as they will hunt for food too.
You can use the whistle emote see if your doggo will come to you as you walk around the map.
If your doggo is not in your journal then I am sorry to say that you will need to make a search party for the dog collar
