You don't plant the actual tomato, you have to buy the seeds from Rayne. If you plant fruit or a tree/bush seed, you have to dig a hole, drop the seed in, and cover it up.
But with crop seeds you just hoe a patch on the grown and click 'plant' on the seed bag. That plants the crop on the hoed patch of ground.
Don't forget you need a scarecrow now, too.
Acquire an Excavation License from Fletch. When you try to buy a Shovel from John, he will ask you to get the license first. This can be bought using an in-game currency that you can get by finishing Milestones and some tasks.
Once you've bought the Shovel using your Dinks, the next thing you need to do is find a Seed by chopping trees. Fruits can be used as seeds themselves.
Find a tile where you want to plant your seed and use the shovel on it by clicking the Left Mouse Button. This will make a hole in the ground and the dirt will be on your Shovel.
Throw the seed in this hole by pressing Q when the white marker is on the required tile and then Left-Click on the spot again using a shovel.
If you get the seeds from cutting a plant with a tool, you have to dig a hole, drop the seed in it and bury it again. If you buy the seed as a packet you have to have a farming license and hoe/till the ground, then plant the seed and water it. If it is a packet seed, birds and wild animals will quickly eat it if you don't have a fence and/or scarecrow.
You can get a scarecrow from Rain at the same time you buy the hoe and watering can. At first just make a simple 3x3 farm and plant 9 plants. Planting, watering and harvesting should raise your level enough to get the second license and be able to build simple sprinklers. Build a grid of 4 3x3 plots with a sprinkler in the center of each (8 planting plots, 1 sprinkler) and put the scare crow in the center (the entire plot should be 7x7) for a total of 32 plants. 2 growth cycles there and you should have enough exp to get the third license and make the improved sprinkler. Scarecrows reliably reach out 4 squares so stack them accordingly.
Most often, disappearing crops are due to birds. People account for the Roos and other regular pest animals, but the birds will decimate your crops almost as fast.
