With the thunder eggs, there are four opal inside, worth a total of 60k. Weigh the egg first and sell if it's valued higher than 60k. If not, just break it open and sell the opals.
Fossils can be found by digging. I've found them in the walls of the mine and just in dirt in town.
If you want iron in any quantity, you're going to need to go back into the mines. It's not bad once you get used to it. Get yourself the candle hat and an upgraded weapon. Once you get the jackhammer you can just mow through the mines like it's butter. You can also easily make 100K+ a trip down there, and there's really good stuff you can only get from the dungeons. Like the guitar, which lets you 'pet' all of your animals at once.
The fossil is the round nautilus looking thing.
Honestly, you should be able to basically outrun everything down there. Once you get a jackhammer, it's infinitely easier and faster to get tons of ore and find some rubies or other gems to sell for a lot of money.
Thunder eggs are not found in the bird nests, they are different from the cassowary eggs. Those eggs are big and green. Thunder eggs are tan, and have little lightning sparks coming off them.
Thunder eggs happen during summer thunderstorms (not just rain storms) when lightning hits the ground. An egg will form there.
Honestly, this is what I do. I don't bother fighting anything, I just keep running past them. I've seen you can make some really good money trapping the glowing crocs, but I haven't bothered yet.
Thunder eggs can be heard for their buzzing, electrical sound.
