There is a way to do this, but you're not going to like it.
You have to fill in a substantial amount of the land around it. You want to create a a water free square that is diagonal to the boulder and then dig that dry square down to the same or one above level as the boulder. Then use a pickaxe or jackhammer through the diagonal to break up the rock. You will need to repeat this for the whole boulder. This may take you a quarter of a game day. Then you have to dig out all of the land you placed to get it back to water.
Let's try this:
G is dry ground
W is water
X is the rock you want to remove underwater
Y is dry ground you pickaxe from
WGYG
WXGG
WWW
You dig down dry Y to the same or one level above X which is the rock/boulder underwater.
You then angle yourself diagonally to hit X. That should remove the rock.
