I have all the ingredients for a potion, but the crafting menu won't give it to me.
Example: I've got a tonne of Blinkroot, lots of Bottled Water, plenty of empty Glass Bottles, and ample Daybloom. The crafting menu won't show me the option to craft Night Owl Potions.

This is correct. In order to craft potions, you must place an empty glass bottle on a surface, and use it as a crafting station.

I asked because I thought it was a bug. I didn't know that it was intended that I place an empty bottle on the work bench. How many other recipes force me to remove items from my pack and place them on the world?
You don't have to put the bottle on the table to create a single potion every time. Once you put the bottle on the table it becomes an alchemist's table and you can then use the bottles in your inventory. Its a unique crafting table of it's own. Sorry, you seem to have misunderstood.

I checked what your post actually said by quoting it. You had a typo: There was a "t" in front of "it."

pretty much. I also figured out that I need the chair to be sat next to the crafting table rather than simply on the same floor.

Actually, you need to be in a certain vicinity of both. They don't need to be adjacent.
