Mostly it's for balance reasons. Harpies are a hell of a lot easier to find and kill and they have better wings; imagine if you could just farm harpies and get Wings so damn early in the game.
If you need a more... "realistic" reason, well, consider that all Wings need to be imbued with 20 Souls of Flight. You could take the wings off corpses of monsters and duct tape them to your back, it wouldn't do anything; you don't have the inner body muscles required to work them naturally.
I think they should now that you mention it. I mean, it should be about a .05% chance just so it's not too easy to get them.

If we're thinking with your kind of portals, the Blue Slime would drop the Terra Blade. There's a system. A system of progress. The only two things that i think ruin the progression too much are the Mushroom Spear and the Frost Armor, and i definitely wouldn't like to see it ruined more.

Well it should be a pretty rare drop so that it isn't too easy to get, but I see where you are going with this. Besides, wings are not that different from rocket boots. All that they do is give you some extra height and the ability to glide, really. Plus Frost Armor is a little bit outclassed compared to other end game sets. Sure, frostburn is nice, and the defense it gives is good, but Spectre armor heals you as you land magic attacks on enemies, Shroomite armor powers up your shots AND lets you become invisible when you stand still, plus Turtle armor is way better for tanking due to the defense it gives. Although Frost armor does help against enemies who are immune to cursed fire and fire debuffs, I'll give it that.
You also forgot to mention how easy it is to acquire Rocket boots and Grappling hooks (goblin) and how easy it is to get the strongest pre hardmode gun, the Minishark. So getting extremly useful accesories and potentially the most powerful weapon in the game (Minishark to Megashark) is fine, but being able to get decent armor and a spear is not? Ok.

Just rip them off, duct tape all of the holes, do the thing that Doctor Octopus did with this arms and voila. Magic wings of flight yes sort of maybe
