gems can be used in a variety of ways. You can use them to make grappling hooks, swords, magic staff, vanity items. Just stick some in the guide's crafting section to see, or just take a look at the wiki. :)

If you mean the large gems you craft out of 15 of one gem, its used for Capture the Gem, the terraria version of Capture the Flag

Making early game magic gear (staves and robes) and the only light blocks worth the name.

Later in the game they can be used to craft gemspark blocks but ealier i recommend selling them, as they sell for a lot.
