Oh interesting, I'm on 55% with my rod and Bait, I didn't know 100% was needed for crates.
EDIT. Wiki says it's 300 if you also add fishing potion... also biome crate catch rate caps at 1/10 with crate potion if my math is correct.
-Weather (rain is best, affects underground)
-Time of day/night (90 seconds after morning, 90 seconds before nightfall, waxing moons, and full moons are best. Affects underground too. I recommend placing grandfather clocks or wearing watches to keep track.)
-Fishing potions
-Fishing armor
-Fishing accessories (high test fishing line and angler earring, they're questing rewards)
-Large pools of water (BIGGEST FACTOR. Exceeding 400 blocks of water yields top results)
-Crate potions (Huge factor)
Fishing power enhances how soon fish/crates bite your hook. Sufficient power grants a chance for rare catches; extreme fishing power makes for frequent rare catches.
EDIT: The game uses whichever bait is in the highest row in your inventory. If there are multiple baits on the same row, it picks the left-most bait. VERY IMPORTANT, it's the difference between using Master Bait and using Monarch butterflies.

So try to eliminate overhangs, if it's feasible.
-Look at the entire unbroken surface of your pool of water.
It scans from end to end, then straight downward.
Downward scanning won't turn sideways when beneath the water.
Water gets ignored if it's not directly beneath the surface of the water. Submerged blocks will also hide water beneath it.
