Steam vs. Microsoft Store version
I already have the Microsoft Store version of Age of Empires 3 DE. I was fine with it until I suffered a system crash that forced me to reinstall windows, then the game, (installed on a separate hard drive), was locked out and then deleted. I reinstalled it but my progress for the historical missions was deleted as well.

I'm posting my questions here because I don't own AOE 3 DE, so I reckoned this was the best I could do. Is it worth repurchasing the game on Steam to avoid data loss in the future? Could I run it properly, already having an ms store copy or not?

Well, I bought it on Steam. Everything is working out just fine. I had the other DE's of the Age of Empires games on this platform anyway, so it makes sense I brought them together. All that remains is AOE4 and I'll add it as soon as the game goes on sale.

contact a lawyer, their 1st advice is free. you might go through 20 before one is interested.

I've got them all except AOE4. Never had problems with Steam but have had a few issues with the Microsoft Store in the past

The Microsoft Store platform is definitely quite problematic, I wouldn't recommend to use it. Perhaps one day they will manage to get it working properly like Steam.
